Hi Brian,
Server and user shell processes left after a client exits are called orphan sessions. These sessions are left because the client does not notify the server that they have exited. There are two features included that can be used to clean up orphan sessions.
The first is the Server to Client Heartbeat feature located under the Handheld option of the Local FortressSSH Configuration dialog. Enter, for example, 60 in the field and this will make the FortressSSH server send a signal to the client after 60 seconds, and then disconnect the session, if it does not receive a response from the client. Again, 60 seconds is just an example. Enter an amount of time in seconds that works best for your environment.
The other is the Idle Session Timeout under Local FortressSSH Configuration dialog > User > Default User. This will shut the session down after a fixed period of inactivity.
Both of the above features can be used together or separately.
